Issues Re-Appear when I delete files in AppData

There seems to be some information in the AppData files that indicates that issue resolutions have been committed, when actuality they have not been. I have iTunes Match, and all of my files are iTunes Matched AAC files, if that matters. 90% of my files seem to have no issues anymore, but a few are not changing. For example, I have 2 Avril Lavigne songs that have the same "ID", Sk8r Boi and Naked, that I try to "remove" because these files are obviously not duplicates. I rescan for issues, and none are detected. I delete the files in AppData, and the songs are marked with the same ID again, so the metadata was never cleared from the actual AAC files.

I have tried to force overwrite in the settings on the main page. Since the problem is somewhere in the AppData folder, I did a Before and After to see if you can find the difference. Before is when I delete the AppData files and the solutions have not been committed (but the issues are detected), and After is when everything is committed and it looks like there are No Issues. Please advise how I can make the changes to the files permanent.
