thanks for coming back to me about this album cover issue. as beatunes' help site is down the last few days i’ll hope i can reach you with this mail.
i’m using apples music.app and the latest version of beatunes5 (5.2.32). my system is always on the latest version possible. i like beatunes for enhancing my playlists which are basically generated via music.app.
now to the cover thing.
i add album covers in the music.app. i add the covers as .jpg delivered with the album or i find it in the internet, e.g. discogs.com. the cover is saved by the music.app and displayed correctly in the music.app and most of the time in beatunes.
when analysing the music files in beatunes the following features are tagged (german version used):

:heavy_check_mark:︎ Stimmungs-Tags einbetten

:heavy_check_mark:︎ ersetze vorhandene Tonart
:heavy_check_mark:︎ Audio Normalisierung
:heavy_check_mark:︎ ersetze vorhandenen Replay Gain
:heavy_check_mark:︎ Track Replay Gain
:heavy_check_mark:︎ Album Replay Gain
all other options are not tagged, no extra plug-ins are used.
so now it’s time to play the music. most of the covers are displayed correctly but some are just wrong and i have no idea where beatunes is reaching for covers but it should not! please! even in the music.app the covers are overwritten by the wrong ones.

In the table column for artwork or in the "screensaver"?:
Hm. That's odd.
There is a mechanism in beaTunes that attempts to fetch cover art from additional sources, if the embedded image is fairly small. This is so that the "screensaver" image looks nice and crisp and not all grainy. But if I remember correctly, this does not apply to images in the table view.
Can you please reproduce the issue, preferably with the "screensaver", take note of the track name it happened for and then upload your logs from within the app using "Help" -> "Upload Logs" and then let me know? When you let me know, please state the name of the track so that I can identify it in the logs. Perhaps there is some message that indicates what's going on.
