I use folder based library. I have not seen an option to make sure that tags are embedded in my files. Perhaps they already are by default? In any case, being the meddlesome sort <grin> I looked in the preferences2.xml and changed keys

<embed-audiometadata>true</embed-audiometadata>
            <force-audiometadata-writes>true</force-audiometadata-writes>

From "false" (default) to "true". A quick way I've found that "appears to" write out all changes to the mp3 files is to simply do a mass edit and change a not-important (to me) tag: in this case, I set all songs to Language=English. I have not confirmed that any of this works, and you wreck your music library at your own risk :)

Yes, they are. See http://blog.beatunes.com/2013/10/so-where-exactly-does-beatunes-sto... at the very end.

    true true

    From "false" (default) to "true".

Neither flag is honored in folder-based mode.
