File tags vs library updating
After beaTunes returns it's anaysis that several tracks are "Missing Album Artist" and makes suggestions on how to fix it. Are these fixes only done in the iTunes Library or is it done at the file's id3 tag level and itunes is then updated?

Hi Keith,
iTunes always writes changes to id3 - if possible at all.
If you are using beaTunes with an iTunes library (as opposed to a directory based library), beaTunes asks iTunes to make the change. iTunes in turn updates the id3 tag (in the case of mp3).
There are several cases in which this might not work. E.g. when the file is "locked" (OS X feature) or "read-only". It also does not work for file formats that don't support tagging like WAVE.
Hope this answers your question.
